Our Take

Single cell genomics is becoming an industrial data business. Diversified tools companies have bought most of the independent platform makers, the market leader is betting on a new spatial platform, and the biggest new buyers are pharmaceutical and AI companies building perturbation datasets to train models of the cell. The market grows from $3,860 million in 2026 to $9,200 million in 2031, at 19.0% a year. Multi-omic assays gain the most share, and Biopharma overtakes academic research as the largest customer.

Multi-omics moves to the centre: single cell genomics market by analyte, 2026 vs 2031

Market Size 2026: USD $3.86B Market Size 2031: USD $9.2B CAGR: 19.0%

Situation Analysis: what is really happening

  • Tools companies have bought the platform makers. Waters completed its combination with BD's Biosciences business, including BD Rhapsody, and QIAGEN bought Parse Biosciences for about $225 million.
  • The leader is between product cycles. 10x Genomics' instrument revenue fell to $7.7 million in the second quarter of 2026, and it began shipping its Atera spatial platform in September.
  • Perturbation data is the new demand. Illumina's Billion Cell Atlas, Xaira's X-Cell model and Biohub's $1.8 billion Virtual Biology Initiative consume reagents by the million cells.
  • Patents shape the market. 10x Genomics and Roche sued Illumina, 10x won a jury verdict against Parse and sued Element Biosciences.
  • Multi-omics moves to the centre. Multi-omic assays grow 26.6% a year, from 20.5% to 28.0% of the market.
  • Biopharma overtakes Research. Biopharma rises from 37.5% to 40.5% of spending and Research falls from 45.5% to 36.5%, while clinical use grows fastest at 28.1% a year.

Company Analysis: who is positioned, who is exposed

  • 10x Genomics: Holds the largest installed base and is betting its growth on the Atera spatial platform.
  • Waters (BD Rhapsody), QIAGEN (Parse) and Illumina: Diversified tools companies that now own most of the competing platforms.
  • Illumina, Biohub, Arc Institute and Tahoe Therapeutics: Build the very large perturbation datasets driving new demand.
  • Xaira Therapeutics and NVIDIA: Turn single-cell data into AI models of the cell.
  • Mission Bio, BioSkryb and Standard BioTools: Smaller specialists facing a choice between clinical niches and consolidation.

In all, 33 company profiles, each one to two pages with a fact box covering website, headquarters, ownership, revenue, employees and key products.
